I have been attempting to find documentation which includes information on setting up/creating a map from its vanilla state. I have found little documentation on how to do specific things like creating the ghost players or setting up map markers and the triggers.

I have downloaded a few PBOs and attempted to open the Mission SQM inside the editor for reference and examples but after attempting to open a couple nothing displays on the map at all.

If there is anyone willing to provide their wisdom and help me through either PM, Discord or TS I would greatly appreciate it.

I'm assuming you are looking for this information because you want to create your own traders and spawn points? If you are just looking to have a Chernarus server why not use the files from this post?

I don't want to use his traders and such, I want to be able to make my own and gain the knowledge on how to do that so my map can be original and in future I can add what I want.

I personally started with one of those Chernarus map files, checked out what a 'working' environment looked like then cleaned it out and created my own trader cities and map mods. My mission file is completely custom now but it definitely started out as one of those "prefab" environments posted on the forums.

Everyone learns differently but for me, seeing a working environment first then "dissecting" it to understand it worked nicely and gave me a reference point to look at when I inevitably broke something.
