What config file to use

I installed my A3 Exile server via Linux Game Server Managers. GSM has it's own A3 config file, but Exile does aswell. Once i start the server via ./arma3server start it uses the config of GSM itself rather then the Exile config. Does that mean that the config of Exile isn't used at all? Or does Exile still use it's own config file in some way?

If someone could help me understand it better it would be appreciated.
